This is because you have Elementor already installed. I don't understand why Worpdress has not fixed that problem yet. It could be very easy to overwrite the new files with the upload of the new .zip.
So yeah, you have to upload the files with the file manager or by FTP.

friend. Delete the old plugin from the wordpress panel and install the new plugin.

But my problem is that all the elementor elements(header/footer color,search bar,social icons etc) are going away with with this process. Without overwriting.

automatic update is in this distressed plugin. because 2 plugins work interconnected.
