The best way is replace new version on old version via ftp but if you wanna replace faster use with cpanel...
Im using this method for wp

It's not about replacing, what I want is to update the old one without losing the settings, assets, design... Etc.

you change or edit files ? if not
dont worry settings saved on database
so replacing is best idea
